Chapter 3 — Virtual Commissioning: Protocol Emulators and the Hardware-Free Testbed

  1. Tanegue et al. Virtual Commissioning — model-based testing, verification, and validation of automation control systems together with their communication interfaces and integration logic in a virtual environment prior to physical deployment. Engineering Proceedings (MDPI), 2025. Establishes virtual commissioning as an established Industry 4.0 standard practice (not a teaching-repo workaround) and the basis for validating an integration against simulated devices before any hardware is touched.
  2. Kernács Á, Hornyák O. Supporting Rule-Based Control with a Natural Language Model. Engineering Proceedings (MDPI), 2025. The development and validation of LLM-plus-PLC control logic is conducted entirely inside a Factory IO 3D process emulator and a Modbus Slave protocol simulator, explicitly to demonstrate safe, hardware-free testing of automation logic before real-world deployment — the direct precedent for developing risky/non-deterministic integration on emulators first.
  3. FreeOpcUa project. opcua-asyncua — a pure-Python asyncio OPC UA client/server stack (LGPL-3.0), https://github.com/FreeOpcUa/opcua-asyncio. The library opcua_server.py uses to stand up a conformant emulated OPC UA bioreactor (BR101) with a self-describing address space, indistinguishable on the wire from a vendor server.
  4. Morato A, Vitturi S, Tramarin F, Cenedese A. Assessment of different OPC UA implementations for industrial IoT-based measurement applications. IEEE Transactions on Instrumentation and Measurement 70:1-11 (2020), doi:10.1109/TIM.2020.3043092. Peer-reviewed benchmark of open-source and commercial OPC UA stacks for measurement applications, supporting the claim that open-source OPC UA implementations are mature enough to serve as faithful emulated endpoints in a commissioning testbed.
  5. Velesaca HO, Holgado-Terriza JA, Gutierrez Guerrero JM. Optimizing smart factory operations: a methodological approach to industrial system implementation based on OPC-UA. E3S Web of Conferences, Vol. 532, EDP Sciences (2024). A methodological, Python-coded OPC UA integration example documenting the emulator-to-collector pattern end to end.
  6. NIST SP 800-82 Rev. 3, Guide to Operational Technology (OT) Security (2023), and IEC 62443-3-3 System security requirements and security levels (FR5 Restricted Data Flow / SR 5.1 Network Segmentation). The zone-and-conduit and segmentation guidance the book applies to production also governs the development-time sandbox: the commissioning testbed sits in its own zone with no conduit to the production OT network, so experimental or AI-driven code is physically unable to reach a real device until a validated artifact is moved across the boundary deliberately. See also FDA Computer Software Assurance (CSA) draft guidance, 2022, for the risk-based posture under which simulated-device integration testing leverages and de-risks on-hardware IQ/OQ/PQ qualification.

Chapter 6 — A Canonical Bioreactor Information Model: Companion Specs, NodeSet2, and Semantic Alignment

  1. Reyes SJ et al., "Modern sensor tools and techniques for monitoring, controlling, and improving cell culture processes," Processes 10(2):189 (2022), doi:10.3390/pr10020189. The bioreactor device and sensor landscape this model spans, and the per-vendor interface diversity that makes a canonical, vendor-agnostic model — modularized by device, conformant to OPC UA companion specifications, serialized as XML, and semantically aligned to IOF and Allotrope — worth building instead of hand-mapping every device again. Read alongside the OPC Foundation companion-specification catalogue (entries 2-4 below), which covers laboratory and analytical devices, analyzers, and process transmitters but contains no companion specification for a mammalian-cell bioreactor: the documented absence this chapter designs into.
  2. OPC Foundation, SPECTARIS, VDMA. OPC 30500 — OPC UA for Laboratory and Analytical Device Standard (LADS), Part 1: Basics, Release 1.0.1, 2024-01-18. The first OPC UA companion specification for laboratory and analytical devices (FunctionalUnit / Function / ProgramManager / ResultSet model); biopharmaceutical-instrument vendors contributed, and it was demonstrated end-to-end at a 2025 hackathon alongside the Allotrope Foundation Ontology. The type the Raman/PAT module conforms to.
  3. OPC Foundation. OPC 10020 — OPC Unified Architecture for Analyser Devices, Release 1.01a. Standardizes the address-space shape of analyzer instruments (channels, results, and their metadata) on top of OPC UA DI; the companion specification the cell-culture-analyzer module conforms to.
  4. OPC Foundation. OPC 10000-6 — OPC UA Part 6: Mappings (UANodeSet / NodeSet2 XML schema), and OPC 10000-100 — Part 100: Devices (DI) for the AnalogItemType base used by the in-situ probe module. NodeSet2 is the standard XML serialization of an OPC UA information model that a conforming server imports; the FreeOpcUa asyncua stack can load a NodeSet. See also Velesaca HO et al., "Optimizing smart factory operations: a methodological approach to industrial system implementation based on OPC-UA," E3S Web of Conferences Vol. 532 (2024) for the model-to-server pattern.
  5. Drobnjakovic M et al. The Industrial Ontologies Foundry (IOF) Core Ontology. CEUR Workshop Proceedings Vol. 3240 (2022); with the IOF biopharma reference ontologies (Release 202602). And the Allotrope Foundation Ontology (AFO) — a BFO-aligned formal ontology over Equipment/Material/Process/Result, with the Allotrope Simple Model (ASM). The alignment targets each node's semantic IRI points to, so a canonical OPC UA node lifts cleanly into the knowledge graph.
  6. QUDT (Quantities, Units, Dimensions and Types) and UCUM (Unified Code for Units of Measure). The machine-readable unit standards carried in the OPC UA EngineeringUnits property and, in the graph, as qudt:hasUnit IRIs — so a canonical-model value is never a bare number. Huebner JE, Ihlenfeldt S, "Semantic Interoperability in Industry 4.0: A Systematic Mapping Study on Integrating Knowledge Graphs with AAS and OPC UA," Journal of Machine Engineering (2026), documents the OPC-UA-to-knowledge-graph integration pattern.

NE 43 — Standardization of the Signal Level for the Failure Information of Digital Transmitters (the 3.8-20.5 mA valid band and the downscale/upscale fault currents on a 4-20 mA loop), and NE 107 — Self-Monitoring and Diagnosis of Field Devices (the four-state Good / Maintenance Required / Out of Specification / Failure device-status model). NAMUR (User Association of Automation Technology in Process Industries), https://www.namur.net. The recommendations that turn a bare current into a value-plus-quality and standardize richer device health.
  2. FieldComm Group. HART (Highway Addressable Remote Transducer) Protocol Specification — a digital FSK signal overlaid on the 4-20 mA loop carrying the primary and additional variables with engineering units, a device identity/tag, and a status byte. https://www.fieldcommgroup.org/technologies/hart. The signal layer's partial answer to the meaning problem: it volunteers the unit and identity the bare loop omits.
  3. PROFIBUS & PROFINET International (PI). PROFIBUS DP and PROFINET specifications (IEC 61158 / IEC 61784), including the GSD device-profile mechanism that types cyclic field-device I/O. https://www.profibus.com. The fieldbuses at the richer end of the signal layer, carrying already-typed process data.
  4. Reyes SJ et al., "Modern sensor tools and techniques for monitoring, controlling, and improving cell culture processes," Processes 10(2):189 (2022), doi:10.3390/pr10020189, read with commercial bioreactor-controller I/O documentation (the analog-input, discrete-I/O, and serial option cards offered on cell-culture controllers). Together they account for the protocol mix a real bioreactor suite carries — analog 4-20 mA, HART, Modbus RTU/TCP, Profibus, RS-232/485, and discrete 24 V — across pressure and temperature transmitters, mass-flow controllers, peristaltic pumps, agitators (VFDs), and level switches, which is what puts the signal layer on the same skid as the digital protocols. Vendor I/O specifications are self-reported.
  5. NIST SP 800-82 Rev. 3, Guide to Operational Technology (OT) Security (2023), and IEC 62443-3-3 (FR5 Restricted Data Flow / SR 5.1 Network Segmentation). An analog loop has no authentication to break, but the I/O modules, HART multiplexers, and fieldbus masters that aggregate signal-layer data sit on the OT network and inherit the same zone-and-conduit segmentation obligation as the legacy digital protocols (see Chapter 11).
